I don't get this problem on any of my servers. Can you please provide a http://pastebin.com of your startup log? Also , Go into your bukkit.yml and make sure spawn-radius , Is set to 0.

Edit: One problem, the permissions do not work, I added nspawn.setspawn to my owner group in PEX, but it dosen't allow me to set it. Using craftbukkit 1.2.5 R3.0.
