Please make sure you download the correct version for your server:

Metrics Collection
This plugin uses bstats for metrics collection. The information sent to bstats.org is completely anonymous, publicly viewable, and includes the following metrics:
- A unique identifier
- The server's version of Java
- Whether the server is in offline or online mode
- The plugin's version
- The server's version
- The OS version/name and architecture
- The core count for the CPU
- The number of players online
- The Metrics version
Opting out of this service can be done by editing plugins/Plugin Metrics/config.yml and changing opt-out to true, or by editing this plugin's config.yml and changing "metrics_level" to 0.

I suggest that you grab the resource pack- see above. It works with the default configs to make wands look like wands and staffs.
If you don't want that, you'll have to customize your configs- you can change the wand's icons to whatever item you want by editing wands.yml. See here for more info:

Hrm .. um you may have to go back even farther for that, I'm honestly not sure. Are you able to update to at least 1.8.3, or ideally to latest Spigot? There are actually lots of really bad security issues prior to 1.8.3 :(
EDIT: Otherwise, try posting your full server startup logs, and also when trying to use commands- but I think you need an even older version of Magic, which is getting kind of rediculous .. I mean 1.8 is over a year old, I think!

I typed up the commands, it popped up the same old things.

What version of Spigot is that? It looks like 1.8.3 or earlier- in which case you need Magic 5.3.3, like it says at the very top of this page :)

Please check your startup logs for errors, most often this is a compatibility issue with your server version. See the top of the main post, you need latest Spigot for latest Magic.
If you don't see anything in the logs, please paste them to pastebin.com and paste the link here.

Unfortunately the way Heroes works requires that each skill be its own class in code, which is not how Magic works- so it's not really possible. I've tried some creative solutions but I don't think it's ever going to work out.
Honestly your best bet might be to just use Magic's built-in progression. You can set up different wands for each class, each one having their own set of spells and (if you want) upgrade ranks. You can even make branching paths. It's a good bit of work, but since Magic is inherently item-based it's not really going to work with any other RPG/progression plugins.
I also don't recall the shape spell thing you're asking about, sorry!
