Please upgrade to 0.0.6, I believe this issue has been fixed.

Don't see any change. I have random order on right now but i'm turning it off now.

Its PermissionsEx, for whatever reason they don't support dynamic permissions, like those created when the timer ticks. Try a better plugin like PermissionsBukkit.
