ProtectionStones 1.9c CraftBukkit git-Spigot-1100 (MC: 1.6.2) WorldGuard 5.8 WorldEdit 5.5.7

I can't duplicate your errors, even after also matching your configuration by using the Spigot Build of CraftBukkit.
The error points to PS calling the WorldGuard API and telling it to save the region information to disk. In the past this has been seen on a few busy servers, or servers with either lots of disk writes or slow access to files.
I have no information on how you can fix this issue.
