If you place a chest on a donkey and put anything in it the donkey wears a saddle and you temporarily lose that item. Wheat overwrites whatever is currently in there and you can get the item back and then it shows wheat in the saddle slot. This might also be why carpet gets removed from the llamas. The only thing we could think of is that the pyc mod is causing it because the animals use a chest as a saddlebag

I will look into it, but the plugin is not changing the metadata of the chests in Minecraft. PYC is working as middleware between the chest and the player. When you removed the plugin did it fixed the issue?
