I have made a test hologram using /mycmd hologram create. When i deleted it, the hologram was still in my world. The hologram_database.yml is empty. I have tried restarting the server several times. When using /mycmd hologram near, an error message appears in the console - https://pastebin.pl/view/b64ef778

I haven't checked but I am pretty sure that the holograms are essentially invisible armorstands with nametags --> as a temporary way to remove these armor stands you can use the vanilla /kill command --> something like this should kill one armor stand at the time: /minecraft:kill @e[limit=1,distance=0..3,type=armor_stand]
