Can add a major clash with: http://dev.bukkit.org/server-mods/scs/
The drop stack feature of MaxTPS makes it so you can dupe using Showcases. Simply drop a diamond on top of a diamond showcase and you receive 2 back.

This is currently the only thing holding me back from installing it on my server.

Would setting item-stacking-radius to 0 be a solution?
