I'm putting some permissions to false on level 0 and then to true on level 50, when I restart (or if I stop, I put permissions and I start) this permissions are rolling back and stay like they were before.
I'm using bukkit 1.5.1-R0.2 and Jobs 2.10.2 (it happened too with 2.10.1)
This is by design, it's unfixable without redesigning the config file and permission system.
Is this added on last version? I saw this change:
Fixed ordering of permissions, "true" will always win over "false" now.
But I don't know if you mean that I could do to block some permissions on lower levels and allow them on higher or simply if I put twice the permissions the true one if which is winning so false is useless.

No, it was a bugfix involving the same permission being defined in multiple Jobs.
Again, without a complete redesign of the config file, this is likely unfixable.
