I have received a couple reports of player inventories being wiped if their inventory is opened while they're offline. I don't know what is causing this and have been unable to reproduce it, but it might be best to make a backup of player data files. Make 100% sure you are using Java 7 and the latest version of CraftBukkit, and all should be fine.
