Describe to us the issue that you're having:
A new group created and given to another group with group inheritance, then saved, (All done through the GUI) will not allow a player to use those commands until they relog.

Which steps will reproduce this problem?:
1)  Create a Group (ex: A)
2)  Add perm nodes to it
3)  Make that group a inheritor of another group. (B inherits A).
4)  Player has group C, which inherits B.
5)  All done through GUI - saved at appropriate times.
6)  Player cannot use newly granted permissions.  Once they relog, they can.

Do you have an error log of what happened?
No error.
